The League One side went behind to the Premier League outfit in the first half after Josh Laurent opened the scoring for the Clarets.
However, Mansfield were level just five minutes after the break when Rhys Oates converted from Kyle Knoyle's pass.
Then skipper Louis Reed, who scored twice in the last round against Championship Sheffield United, scored a free-kick in the 80th minute to see Mansfield pull off another upset in the cup.
Elsewhere, after coming back from 3-0 down to beat Leicester City 4-3 in the league in midweek, Southampton got one over the Foxes again with a 2-1 win after extra time at St. Mary's Stadium.
Oliver Skipp cancelled out Cyle Larin's first-half penalty, but James Bree headed in the winner in the 109th minute for the Saints.
Norwich City continued their impressive form under Phillipe Clement with a 3-1 win at home over West Brom.
Goals from Paris Maghoma, Ben Chrisene and Mohamed Toure got them over the line, with Eric Ramsey still waiting for his first win as Baggies boss.
